After some testing it's clear that the tox dmg taken is calculated from the entire damage.
I had assumed it would be calculated only based on the amount taken to tox, which to me makes sense of the way the pots tier.
Soo.... Imho the only significant effect of increasing the pot tier is to burn tox faster from damage. In my case using lower tier pots may be to my advantage as I don't instantly burn out my tox. And the reduction isn't that noticable. Longer duration with higher tier is nice, though.
For example:
I was testing a 74 elec pot which reads: absorbs 54.8% of the damage taken at a cost of 2 damage per 1 tox.
40 elec dmg = 18 to HP and 20 to tox(22 reduced to 20), a savings of 2 damage.

I suggest indeed changing it to where tox damage 1:2 reduction is only from the amount shifted to tox, not the entire damage.
In the example above, this would have mean 11 damage to tox (1 tox for each 2 points taken directly to tox) and 18 damage to HP.
Justification? Well, if you are only looking at tox for elemental pots, currenly you are far better overall to invest in HP for your character over the long term; there is negligible gain to dmg reduction. But if the pots were to be adjusted to my suggestion, high tox would indeed be a notable advantage for elemental soak (pots).
TLDR: pots seem a bit convoluted. For me, the lower tier is the most efficient, in order to not instantly burn out tox. The dmg savings are negligible, but you do get to add the tox bar to your HP for damage soak.

The reason the system is set up in this (somewhat confusing) way is so that there's no incentive to use lower tier potions over higher tier ones in the interest of conserving toxicity. With the current system elemental damage increases your toxicity at a fixed rate regardless of potion level and higher level potions simply give you a better return on that, along with the duration increase.
I also tend to think that an ability that can convert tox to hp in a 1-1 way without requiring an in-combat action is decent, because toxicity decreases quite quickly during combat (more so if your cap is higher) while HP does not have any sort of in-combat regeneration.
